Tools for saving and organizing notes, ebooks, articles and web cuts

What's the best way to organize the items listed above? Are there any tools similar to Google Notebook or Firefox add-on? This should allow you to save cuts of web pages with images, possibly directly from the browser and other documents, especially pdf files, and add notes / tags to their fragments. What do you recommend?

You can view this link for PDF annotation:

I don't think the following are annotated PDFs, but they are popular options after Google Notebook.

I know people use Evernote .

If you want to pay there MS Onenote .

Evernote would be great if it wasn't for the lack of pdf annotations. But on the other hand, with a free download of 40 MB / month, it might be better to save the PDF on another server and upload html notes to Evernote with snippets and links to those pdf files. I'll try if I don't find the perfect tool soon;)
