Assign publish function in VisualStudio to use specific paths for individual files

Is there a way to set up the publish function in VisualStudio (I'm using VS 2008) so that different files go to different directories. I am developing a web application that is used in CMS (Immediacy) and the folder structure of the solution is very different from the target folder structure.

eg. in my solution i:

MySolution\MyWebPage.aspx
MySolution\bin\MyWebApplication.dll

CMS\Admin\Addins\MyWebSite\MyWebPage.aspx
CMS\Admin\bin\MyWebApplication.dll
