Bulk invoices with QuickBooks SDK including cover letter

Is there a way to print via SDK (I am using qbXML and QuickBooks Web Connector to connect to Java Application Server, SDK version 7.0, QuickBooks enterprise 9.0) with cover letter invoices? It might be a third party tool because it seems like QuickBooks has a little little "print" checkbox that allows you to print them one by one from the reminder window and a little more (you can print invoice in bulk, and labels in bulk, this way but not covering letters)?

Alternatively, is there any way to flag the invoice generated with the SDK at creation so that it can be printed later with an appropriate cover letter?

The only way to achieve this is through the very complex integration of QuickBook UI events, and even then it will be difficult. The QuickBooks SDK mainly supports UI functionality (or indeed a subset of it, but a large subset). The UI has no way of specifying a cover letter on printed invoices unless you do it manually one by one, so there is no way to do it through the SDK.

If there is a third party tool for that, I couldn't find one.

You can get invoice data from QuickBooks via the SDK and write your own PDF generation routine for batch printing invoices ... however it will not use the QuickBooks PDF creation material and the actual QuickBooks templates.
